The solution is simple. Go to the support site for your model on sony vaio website. Install Sony Shared Library from original drivers. I had installed Vaio Control Centre, Vaio Settings utility series and Vaio Event service, but not Sony Shared Library, and the Fn keys were not working, so I am not sure whether you would have to install any of those or not in addition to Shared Library, but it definitely did the trick.
